Now, all good villains must have some sort of IQ to qualify for being a villain. I'm not necessarily talking about GENIUS level here but if you're truly going to be a "master of the shadows" you have to have some tricks up your sleeves.
TELL ME WHO IS THE MOST INTELLIGENT VILLAIN IN YOUR BOOK.

Even thou he fights for the good he is against the main character
go against the main character = anthagonist
anthagonist = sub type of villain

THE JOKER from Batman IS MY pick for the most intelligent villain.
His insane imagination just makes him so lethal. I mean he has a reputation for doing some all out crazy, wacky shit! he is just completely brillaint with all of his plots and traps. All of his stunts even lead to Batman's phrase when people either underestimate or talk about the joker, "Expect the Unexpected from joker" a bit cliche' but funny!

I can't remember his name just now, but the villain for Oldboy. Not only is he intelligent but patient as well, deadly combo.

I'd also agree with the Joker. Who else would come up with such a brilliant scheme like trying to patent fish?

Hopefully I'm not the only one here who knows who this is.
I think Revolver Ocelot from the Metal Gear series is a least ONE of the most intelligent villains. He says he's working under one person, they we find out that he's actually working for someone else, when it turns out that in all honesty he's really just working for himself, until Metal Gear Solid 2: Son's of Liberty roles around, and we find out that he's actually working for the Patriots. (Who, as a note, have all been dead for at least a hundred years.) And to top it all off, no one in the game ever REALLY finds out who he's working for.
Sorry for another ramble on Revolver Ocelot. I know that rant wasn't quite proving how smart he is, but it... sort of did? Maybe?

He is a great person of which many would fear if he existed, but he isn't a villain any way, he is on the side of good, killing in the name of a better future, he doesn't possess the mind set of doing whats wrong for your self, thus not a villain.

Maybe from your point of view, but not from others'. If you did not know this already, killing people is considered wrong. It is not up to us to judge people, for we are selves have done wrong too. That is the job of whatever god you pray to. He killed innocent people to cover up the fact that he was killing people. He wished to make himself a god of "the new world". If he was truly meant to be a god, don't you think he would have been born so?

define how court works then, isn't just a group of a select few determining who is and isn't guilty? Light is essentially doing the same thing, just on a much more massive scale and with a harsher punishment.

Hmm..True, Shadow. But the people who serve as judges have undergone years of studying, and have been deemed just on some degree(some people's opinions may differ..), not some little high school boy who wants to play god.

I'm talking about the jurry (sp?). They decide if some one is guilty.

The jury sometimes determines guilt, but a judge can do so also if chosen. The judge also determines the sentence, whether it be a fine or capital punishment.

Thank you, Joker. The jury can state their opinion, but the judge has the final decision. And a judge can over-turn the jury's ruling, if he or she so chooses.

I would have to say in my books that the most intelligent villain is between either:
Light Yagami (everyone knows where he is from.)
&
Lelouch Lamperouge from Code Geass - Hangyaku no Lelouch.

( L is valid as a Villain or should I say Anthagonist. Any one who gose against the main character is instantly considared an Anthagonist whatever the motives or methuds are. )

Light, though the protagonist, was a villain. I won't agree that he's smart necessarily; he was an extremely meticulous planner. This is often less a sign of intelligence than a natural gift.

Even in this respect, Aizen has him handily beat. Aizen's plan wasn't for just a few months or years, but decades at the least. And he wasn't just reacting to the actions people took; he was planning and orchestrating them long before the people had any idea that they were involved. If we're basing it simply on the ability to plan, then Aizen is far more intelligent than Light.

As for who I would say is most intelligent, that's up for grabs. Although I probably wouldn't choose an anime character. More likely than not, there's an RPG bad boy/girl out there who defies logical definitions of intelligence.

...now that I think about it, maybe Kevin Winnicot or Wilhelm from Xenosaga. The former was so smart he created things even he couldn't quite understand. And the latter had the capacity to continually restart the universe, no matter what the circumstances. Well, that's them in a nutshell, anyway, since giving away too much would be... well, giving away too much.

...And V from V for Vendetta even though it's not an anime. I'm not sure if I would really classify him as a villian o_O A terrorist has to be pretty smart to get a nation to turn on its rulers

V wasn't a villain. Nor did it really take much for him to turn a nation on its government. The government itself had sown the seeds of unrest. He simply became a catalyst for revolution by being the first to truly fight back.

Double-posting cuz nobody said I couldn't.

"Friend" from 20th Century Boys. Here is a man who plotted the world's destruction and his own rise to power as an elementary school kid, then brought all his plans to fruition, even going so far as to anticipate and plan for his own death.

I vote for Naraku. Say what you will about him, but he was an intelligent demon who planned out everything in advanced. He even allowed himself to be eaten so that when he killed the demon who devoured him, he could slip into the land of the dead when it opened for her soul.
